is it possible to use movies with alpha channels ?
I tried exporting PNG encoding with RGB+alpha channels from after effects, but sadly saw no transparency in MWS.
Unsupported ? Wrong codec ?

No, its definitly not possible to use the alpha channel, because internally the movie is converted to a different colorspace (uyvy) to get a better performance.
It is possible though to use masks, their transparency is applied to the movie. so if you have an all white mask and only modify the alpha channel you would get the transparency where you wanna have it. just make sure you use transparent PNG's. But this is obviously only a static transparency.
If you need to mix different movies with each other you better use a suitable tool (any VJ tool with Syphon would do) for this and send the final mix via Syphon to MWServer.

I'll have to alter my approach a bit then.
Adding extra software complexity is not really what I'm looking for, so I'm probably going to have to accept somewhat less flexibility in the projecting phase.
